In H.C. Verma chapter Capacitance,he has written that charges of equal magnitude flow from both terminals of the battery.How is that possible?

No. The only charge flowing is the negative charge, precisely electron. There is excess of electrons on one plate of the capacitor(by battery doing some work) and a deficifiency of electrons on the other plate because the electrons are transfered through the battery to the other side.
