Yes, you are right bro that all things are made up of elecelect, protons and neutrons! 
But all atoms are not same.
 
Example:
Hydrogen has only 1 proton whereas carbon has 6.
 
Different no. protons and neutrons has great effect on physical properties and different number of electrons produce different chemical properties!
 
Every atom has a unique atomic number(that is number of protons)!
 
When you will study periodic table, you will know different trends. Though atoms with sames valancy has some common properties. But they are also different at precise levels.
Example: Alkali metals
Li and Cs both have 1 valancy and both form ionic compounds but LiCl is more ionic than CsCl (according to fajan's rule)!
 
In short, I can say elements differe because of different values of protons, neutrons  and electrons.
