I have a few questions ... First , should I prefer a good college or a good branch when I have to choose after all my entrance examination results are declared ? Second , all I want to study is Computer Science , but I don't think I will be able to get into the top 1000 in JEE advanced , maybe just around 1000 , How could I then fulfil my dream of having computer science as my branch ?

You should always prefer branch. but when you have 2-3 options for branch you can go for collage. Try hard, may be u can make it. Otherwise you have to work hard to change branch after getting into iits.
