In my opinion, if you are intrested in CSE only and if you can afford the fees at Manipal then, joining at manipal main campus can be the best option for you. Since Manipal has great infrastructure,Good placements and Alumni network.  
Now, though lnmiit is a better college, chances of getting admission may be low for you. So, if you feel that chances of admission into LNMIIT with cse for you are good then try for it. If you get it, go join or else go for manipal.
