IIST Thiruvananthapuramis a new college, established in 2007. It has limited scope.The courses taken at IIST are not very general in nature and are taught a handful of institutes. To be correct, Avionics and Physical Sciences (in the form they are taught at IIST) are not even taught elsewhere in India. So it is a career risk, as you will not have many options even if you leave ISRO. Although you could make the most of ISRO and move on to bigger things, but that is not something a kid or his/her parents would think at the time of admission. The risk is very true to certain extent. What will the industry do with a physical sciences grad (who is essentially an engineering physics graduate with 8 post-grad level astronomy/earth sciences/remote sensing courses?)
