are there any chances of questions related to nomenclature of organic compounds coming in iit jee .

IIT JEE 2010 syllabus include  

IUPAC nomenclature of simple
organic compounds (only hydrocarbons, mono-functional
and bi-functional compounds)

So it has a chances that you will get a question based on this topic.
