In many free body diagrams of the chapter Newton's laws of motion , I see that the acceleration of an object going downwards is given in the upward direction and for an object going upward it's acceleration is denoted downwards.I am not at all getting this concept though I am aware of pseudo forces and tension . Please help me with this concept.

The direction of acceleration is in the direction of change in velocity that is final minus initial
 
In upward motion final velocity is zero and so acceleration is in negative upward ie positive downward direction 
 
Similarly in downward motion acceleration is in positive upward direction
 
You don't need to relate pseudo forces and tension here. It's simply 1D motion
