Work - energy theorem still holds here net work done is still zero  because external agent is also working here against the gravity and the

gravity is doing the negetive work done here and external agent is doing the positive work done but in equal amount so the net work done will be

zero here. And the "mgh" is the work done only by the external agent that is accounted in the question.
