Sir/ madam, what if someones clears JEE mains with a decent score but fails to get to the top 20 percentile. would he be disqualified?

No, that criteria of top 20 percentile is for the JEE Advanced. There is 40 percent weightage of 12thboard marks during rank calculation of JEE Main, So dont worry about it & be cool.

You will lose the IIT seat, not the NIT seat.
