I have filled JEE 2020 application form upto step 3 (i.e upload photos) but I have not paid the fees yet. Can I discard the application form and fill new ones paying the fees

Yes, you can do it .
But just check if you have verified your email , then you have to fill it with another email id . 
If email is not verified , then there is no problem
