Online application is introduce for the ease of the student.

you can apply On-line, if you  have access to computer, printer and Internet at home or elsewhere, by logging on to JEE website. The site has been designed in a ‘user friendly’ way to help candidates to apply On-line in a step-by-step fashion.

in offline procedure there is chances of postel delay .

so i will suggest you to apply online.
