Yes, your new marks will be considered for JEE in 2018.

About NAT : IIT council and MHRD have decided thatNAT (National Aptitude Test) may not replace JEE anytime soon. JEE Main and JEE Advanced, two stage exam format for admission in IITs, will continue for 2017 and later years.

On 8th April, 2017: MHRD has confirmed that there will not be any changes in JEE 2018 exam format except ofdispensing 40% board marks weightagefor calculating the JEE Main ranks.
