Hi...i have qualified iit jee 2011 with an air of 3606...now according to previous year cuttoffs i am getting MSc Chemistry at IIT Bombay or Mtech Dual Degree Biotechnology at IIT Madras...both course seem great but i am confused over what to take...please help

I sincerely suggest you to take MSc Chemistry @ IIT-Bombay !!!
It is definitely better than MTech Dual Degree @ IIT-M ...
